Killing Gwen Stacy
Being Spider-Man’s love interest usually isn’t a very good idea if you want to live a long and careless life. Gwen Stacy is probably the worst example of this. As Green Goblin threw her off a building, Spider-Man attempted to save her with his webbing. This led to Gwen snapping her neck because of the impact of the web suddenly slowing her down, leading to her death.

Siding With Tony Stark in Civil War
Much like in the movie, Spider-Man sided with Tony Stark during the comic Civil War arc. And yes, much like in the movie, the Tony Stark side ended up looking like a bunch of arrogant pricks. Having Spider-Man pick his side and reveal his true identity to the entire world was a big shock for everyone and also led to the “One More Day” storyline, which is loosely what the new movie is based on. In the comics though, Spidey soon realised he was on the wrong side of the fence and swapped sides to Captain America.
